Attempt to minimize FSL commands, replacing with AFNI

When possible/reasonable, replace FSL commands with an equivalent AFNI command, such that the header information retains all preprocessing history. This is particularly important for commands applied to a functional dataset, and less important for commands applied to the structural files.
