Possible encoding Issue

How does Dash.js handle possible encoding issues like when the actual start and end time of the segment is different then what we got ? Cause Im able to play same DASH stream on dash.js but not on shaka .

We jump over potential gaps in the media buffer and try to recover from Media Source errors. Without more information we can't provide more details.

When I play my stream on Shaka Player, I encounter an error, but the same stream works fine on dash.js. As a beginner, I'm trying to understand why this stream plays successfully on dash.js but not on Shaka Player.

Looks like the values indicated by the MPD differ from the ones in the media segments. We do not perform such a check, which probably involves parsing tfdt or trun boxes. It might play in Shaka as well if the error is disabled. However, you will need to discuss this with the Shaka developers.

How does dash.js handle when First Period uses SegmentTemplate + SegmentTimeline and Second Period uses SegmentTemplate + number ?

Periods are treated individually so that should not result in any problem

I'm having trouble finding a sample stream where the first period uses SegmentTemplate with SegmentTimeline and the second period uses SegmentTemplate with Number. Can you provide a public URL for an MPD file that includes this configuration?
