After discussions around making the many simulation systems repos more discoverable I've turned each of the names on index.rst into links to the repositories. Also adding a note about other documentation. The documentation page itself needs updating to reflect use of sphinx and is on the list.
I also removed a couple of references to files that have been deleted.
