control config keeps messing with bindings on its own and its constantly relaunching my pokemon HG rom

It can't change the bindings if you don't open the menu. You must have glitching hotkey software or a broken keyboard or other input peripheral. Perhaps you can delete desmume.ini to recover the defaults and never open it again so that it can't change the bindings.
