Resolve protobuf deprecations

A new RepeatedField class has been added in the protobuf package. The old RepeatedField is deprecated now. Need to resolve all the deprecations.

Warning

The new class is not presented in the protobuf v3. By the reason protobuf v3 might be removed from the composer.json
